Agents Fox Mulder (David Duchovny) and Dana Scully (Gillian Anderson) return to the scene of their first investigation, seven years ago in Oregon. Again they are assigned to investigate a series of abductions and UFO sightings that are plaguing the area. The dying Cigarette Smoking Man (William B. Davis) is also intrigued by the sightings, hoping to revive 'the project'.
When Mulder is abducted by a UFO, Scully realises it is up to her to save her partner's life. She is now under the direction of new character and search task force leader John Doggett (Robert Patrick) and her contempt for him is enhanced by her own personal problems. Meanwhile the mystery surrounding Mulder's disappearance continues to deepen.

Combining two episodes from Season 8, “This Is Not Happening” and “Deadalive”, Deadalive begins with the discovery of two returned abductees in short succession, who both vanished just before Mulder. One is dead and the other is barely alive but Scully’s hopes are raised that Mulder can be found. Aided by Skinner and a sceptical but protective Agent Doggett (Robert Patrick), she tracks down the alien healer Jeremiah Smith for his help. Whilst talking with him about the alien’s plans, Scully is alerted that Mulder has been found…dead.

As Scully prepares for the birth of her baby, a growing number of people are also secretly preparing. From the nurse Scully's mother hired to Alex Krycek, all are mysteriously concerned for the safety of Scully's unborn child.
Krycek claims the baby is a threat to the aliens and offers his help, but his final confrontation with Mulder and Skinner ends in violence. Meanwhile, Scully and Agent Reyes flee to an unknown location only to have aliens descended upon them claiming Scully's baby as their own.
